This is the log after clean boot. I did it again to make sure.
These are my steps:
1. Login as root
2. Execute 'dmesg > dmesg.log'
3. Pull it out of 'root' folder

The idea is that the kernel log should contain the shutdown and powerup of the disks, so it should not be a clean boot, but a log when the disks have been sleeping according to the leds, but not according to the shutdown daemon.

Does you box has a file /proc/d_suspdtime? In that case it uses the same construction as the NSA series did. The file /proc/d_suspdtime is a direct peek in the kernel memory, and the file /tmp/.Tweaks/shutdown/d_suspdtime is just a symlink. Tweaks detects the existence of this file, and generates a different script.
What is the content of that file when the disk is asleep?

I cannot find the file /proc/d_suspdtime in my NAS. Do you know if this is expected for a NAS326?

In the NSA series the kernel was responsible for shutting down the disks, and using /proc/d_suspdtime user space could see the status, to postpone actions which should spin up the disks.
I used that file when I wrote the shutdown daemon.
Then the NAS540 came, and on that box the shutdown daemon didn't work anymore, and I found that hd-idle was responsible for shutting down the disks, and that somehow the kernel log shows the action. So I adapted the SD to read the kernel log when no /proc/d_suspdtime was available. Later when the NAS326 came, SD worked out of the box. But I have never had one in my hands, so I can only guess that ZyXEL would reuse as much code as possible, and my expectation is that there is no /proc/d_suspdtime. But I'm not sure.
Yet you can't find it, and yet your kernel log doesn't show the disk actions, while SD detects the sleeping of 1 disk. The only reason I can think of is that somehow the tap on the kernel log by SD really removes the lines from the buffer, which is different behavior than on a 5xx. And that still doesn't explain why the 2nd disk sleep state isn't detected.

To find out you could disable the shutdown daemon, reboot the box, and wait until the disks are sleeping, and then run dmesg again. Maybe then the logs are there.

Hello Mijzelf,
I disabled the shutdown daemon and the disabledeamon. After reboot and disks are sleeping, there is no difference in dmesg.log.
Then I removed the Tweaks package completly. Again no difference in dmesg.log after reboot and sleeping disks.

In that case I'm baffled. I can imagine disk sleep detection doesn't work at all on a NAS326, although it's strange I never got any feedback on that, but I can't understand how it can detect the status of one disk, while none of the two detection ways I implemented seem to be useful.

It could be that is working for other users. Maybe we get any feedback here or maybe someday you get a NAS326 in your hand ;)
I'm considering how to shut down my NAS instead. Maybe via my smart home center (iobroker, raspberry pi). I will definitely need your help with this :). I would then open a new thread.

I have had a Zyxel NAS 542. I didn't use the disk sleep feature of the OS because it doesn't work for external USB disks. Therefore I deactivated this function in the web interface. I used USB sleep of Mijzelf's Tweaks package instead because it was working for both internal and external disks. You must regard that the HDD LED's don't show the sleep state of the internal disks in this case.

Did you activate certain Zyxel services e.g. mediaserver? Such services can prevent that all disks are spinned down. Can you test if shutdown works if almost all Zyxel services are deactivated expect server features like volume share and nfs?
